My computer is now fixed, thanks to jakerabbit's help (from FA)
It's weird to think that after installing the second hard drive, checking every connection, the collective knowledge of my friends and I (quite a lot), and all the tech support that went into fixing it, all of us missed one thing. Run checkdisk. Easy as that. Since the computer could see the drive (just not access) it could go through it and fix any errors in the Master File Table, which was corrupted from a dirty shutdown. Apparently it's a common problem in FAT32 drives, though not so much with NTFS which is what the newer drive is.

So now that it's fixed I have 2 fully functional hard drives. No need to reformat afterall, which is a great relief. I can now run either drive and switch over to the other should I need to. I'll be backing up the files between the drives, so if one goes down I still have the other with my data on it. And of course, I'll backup to my external drive as well.
